Yeah, Cube and Saw were pretty messed up.
Hmm... Cloverfield and Sweeny Todd are a bit disturbing but not in the realms of most movies talked about in this thread.

I would say "Across the Universe" is a pretty weird movie. Unless your a Bettles music fan you will find no redeaming qualities in it.
Honestly the movie makes you feel like your high on drugs or something, espically in the middle part.

Titanic was pretty darned disturbing XD just for the sheer point that it was wonderfully craptastic in my opinion 8D. (that, and Leonardo Decaprio freaked me out back then >_< I think it was his popularity)

The Skeleton Key was freaky, I literally walked out of the theater when my friends dragged me to see it...not too keen on the demons prevailing when it comes to possession. (and I ain't talking Japanese Demons btw)

I'm not sure exactly what is meant by "disturbing," so I'll add the reasons why I found these movies disturbing. I haven't seen most of the movies already mentioned here, so probably some of the ones I found "disturbing" will be wildly off the spectrum.
Signs - My first "horror" movie (though it wasn't horror, really; more like suspense thriller). It gave me nightmares for a week, because it seemed very realistic to me.
War of the Worlds - Again, this seemed to be exactly what it would be like if aliens were to attack. I was shivering and nearly sobbing with fear while watching this movie in the theater (admittedly, I was sitting towards the front, so that might have had something to do with it).
The Grudge - I am very susceptible to the kinds of scares in this movie, probably partly because I haven't really seen that many horror movies. This seriously disturbed me; I couldn't take a shower or look under the covers without shuddering for months.
The Day After Tomorrow - The part that disturbed me the most was the part in the airplane, where there's a ton of turbulence. This freaked me out a lot more than huge chunks of hail or enormous waves of water, because I've been on many airplanes before, and was in an earthquake once. Add the two together, and you get me in a quivering heap.
Saving Private Ryan - This movie was so intense and realistic!
I seriously felt like I was experiencing the entire war first-hand. I loved the movie, but I'm not sure I'd want to watch it again...at least not for five years or so ^^'
"Man from the South" and "Bang! You're Dead" from Alfred Hitchcock Presents - These were short little "movies" that were extremely tense. Even though I'd already read the short story "Man from the South" was based on, I was at the edge of my seat all the way through.
A.I./Artificial Intelligence - I wasn't scared in this movie; it was more of an upheaval in my mind. I think that's inevitable whenever a movie asks the question, "What does it mean to be human?" Haley Joel Osment did such an amazingly chilling portrayal of a child robot. The (almost wry at times) metaphor of Pinnochio added such an artistic, but still disturbing, element to the movie as well.
The Fountain - Disturbing in its ethereal, abstract overtones. It was one of those movies that you don't quite understand, at least not in the normal sense of the word. I could understand it with the abstract artist part of my mind, but not the logical thinking part. That was exhilarating and disturbing at the same time, I think.
And it would be a good thing to note that I love every single one of these a lot. Most of them are on my list of favorites (exceptions being Day After Tomorrow and War of the Worlds, maybe).

You can find out things about the past that you never knew. And from what you've learned, you may see some things differently in the present. You're the one that changes. Not the past.

I've seen both endings. I saw the one you're referring to first as well. It's is more disturbing than the other ending where...
[spoiler]The main character watches a video of a children's party where he first met the girl and tells her to stay away from him else he'll hurt her and her family. She and her brother then move with their mother and they are never friends. He walks past her one day when they are grown up, but decides not to go after her.[/spoiler] But the whole movie is a bit off though.
I also found Sleepy Hollow really creepy.
I remember the "flesh fair" from AI: Artificial Intelligence, but personally I thought the whole movie was dumb. The characters, even the robot boy, failed to keep my attention or sympathy.

Like...when the ship was vertical and all those people were screaming and falling to their deaths and whatnot. Also, all those frozen-to-death people floating in the water. That was kinda creepy.

Saving Private Ryan is disturbing because of it's realism of the D-Day landings.
The movie version of Corrie Ten Boom's book The Hiding Place has some disturbing imagery for a Christian movie.
Another one is the movie based on Whitely Streiber's book of alien
abduction Communion.Though the part with the aliens doing the Bassa
Nova is just plain silly!

Although I've not seen it from beginning to end, one of the Nightmare On Elm Street movies (Dreamchild, I believe it was) disturbed me when I saw clips when I was 6 years old.

Texas Chainsaw massacre (remake and beginnings) i liked both movies but they were both very disturbing.
The Mist: Not really to disturbing perse but the ending is what makes me put it in here such a twisted ending.

I have the say that the only movie that was disturbing was Schindler's List, because this stuff really happen.
One of my doctors, couldn't see the movie at all. Some of this family didn't make it on the list.

TCM . . . I saw the original once, when I was still living with my parents. I went to bed quite unnerved. There was a race going on that night at a nearby speedway, so I kept hearing this "VRRRRMMM, VRRRMMM" noise. I didn't sleep well that night.
The Mist . . . haven's seen that one yet. Gotta get the DVD. I loved the short story, it's one of my favorites out of anything Stephen King's ever written.

I have to throw in my vote for The Butterfly Effect. It was a very fascinating movie, but I don't think it's one I could watch often. It leaves this strange feeling in my gut.
